I have pre-ordered the standard version + the DLS directly via Trion and applied my codes etc.
If i were to buy the pre-order upgrade via Steam and apply that code to my account.
Would i get the steam bonuses?

dont think steam would let you buy the upgrade from them without buying the game also, doesnt make alot of sense from thier standpoint. if you tried its would probly say something like "this option not compatable with your current game library".
but if it does let you your chances are good that it will give you the tiered rewards.
See what i was thinking is... if you buy the expansion as a gift but send yourself the code. You have to apply that code directly to your Trion account to allow access?

Ok so the Answer to this is no as i just tired it. The problem being is Steam block you seeing your code until you have "applied it" to your account. Although they allow you to buy the upgrade independently you can not view the gift card or apply it without the original game. I will e-mail them though to see if they will release my code as i have actually brought it lol
I bought Defiance off of Steam, and I just recieved my Rift: Storm Legion as a gift, so apparently they're sending out the gifts separate, and a bit before launch as well.
I just logged out (thanks to my girlfriend pulling my cable out of the modem), and then logged back in, and it said "You have one new item in your inventory". And bam, there was my Rift copy.
I read earlier when people were having problems with their pre order keys not being listed on the left where they should be, it was resolved for a few people by logging out and logging in. Maybe you could give that a shot while you wait for CS to get back to you.
EDIT: Ahh I see now you say it has to be applied first, maybe try to add your preloaded Defiance as a non steam game? I don't know enough about steam to help
