Interestingly, they used to. I got a few of my Capture and Hold requirements done (well, some progress in them at least) in Shadow Wars long before Freight Yard was even brought back into the game. I don't know when they changed it over to not counting Shadow Wars, but it certainly makes Echelon contracts more difficult. (Thank goodness I only need 158 more Echelon rep before I'm done with the asinine "buy 10 items, but since it's Echelon, they all cost at least 100 rep instead of 50 like every other original faction" requirement for the Reputation pursuits.
Echelon shouldn't be required to get the ark predator thing grrr...
