From the way it's been explained to me, if you have a weapon with something like Run-n-Gun synergies on it, you need to use mods with those synergies on them to activate them. Sometimes you'll get a weapon with all 4 synergies, but only 3 mod slots, at which point you probably need to use resources to add the last mod slot. It's kind of a double-requirement. The synergy needs to be on the mod and the weapon for it to become active.
At least that's how it's been explained to me. If anyone knows differently, please feel free to correct me.
I believe that is how it works although I have not yet tried any mods that affect synergy. I am waiting for those orange weapons to start showing up in my tier 4 lockboxes.
