No but it will lock any side mission you have not completed until you unlock it again, so best to do all side missions before restarting the main story, plus the rewards for redoing the missions a randomly item (green or blue)

No, you'll have to unlock the side missions again though (which means beating certain missions) your ego and guns stay the same. The mission rewards are now basically a lockbox with a random item.

    No.
As far as I can tell the only thing I lost was being able to replay missions / side missions I had already done.
Like it makes sense anyway and it really only affected my Contracts.
For example if I had to kill 20 thing-a-me-jigs in San Fran, I would replay the Boss mission in Downtown but that was not available.

    EDIT: Beaten to the punch.

That explains alot. I've only done up to sutro tower on my second playthrough so far, but went to downtown for doing one of the contracts, was suprised that there was not a mission event there.

Also the big robot under Golden Gate Bridge returns when you reset so make sure you have the underpass fast travel already.

I mix and match the missions...
I tend to do a few Story Missions, and then I do almost ALL the Side Missions and finish up the main ones before moving on. If I only have a few hours I do Side stuff and settle in when I have more time for the Story stuff.

I have tried PvP a couple of times, but it is a clusterfrak of a mess. LOL.

I have had a blast doing a few of the complete Arkfall events and the giant Hellbug events.

So if you've done all the side missions, then finish the story mission, do the side missions open up again too as you go back through the main story missions? not that I really want to do those side missions again........

If you beat the main missions already, you'll have unlocked all hubs. The final mission is received at Underpass so its kinda impossible not to have.

    Not that I noticed no.
    Just story only.
You complete a story mission then after a few minutes you are contacted and the next one opens up.

One you complete the side missions they are done for good. I completed them all (except the last one because it's bugged) then reset the main quest. They stayed completed.
