Add an optional mission where you can pick a vendor faction and only be able to earn rep for that faction but you earn double rep and they have powerful, exclusive guns available when you join that faction. This is a poorly explained concept and I'll try to word it a bit better when I think of the words.

The title says faction wars maybe you will be able to pick a faction and only be able to earn for that faction and or rep for neutral parties asswell say Von Bach is neutral with Topnotch and a few others using WoW as an example you can only earn rep for Orcs or Bloodelves if your horde again just an example and you will be able to fight against other factions say for the rep to buy "powerful, exclusive guns" something like HordeVAlliance kinda aspect. is this something along the line of what you were saying?
