So Contracts are now available and I saw one "Collect 20 wires from mutants in Mount Tam" I killed about 3 mutants and the total kept going up until it completed... Then it told me to see Rep for my reward, but doesn't tell me where to find one... I am soo confused.

other players count towards your kill. also the rep shops are around the place if you get i think about 80 + in one you can spend it for weapons at the rep shop the tokens are for look for the names of the stores on the map

When you complete a contract are you automatically given a Faction currency which you then spend at Faction shops at the different Hubs. You get a certain amount of currency aswell as a certain amount of reputation for completing the Daily/Weekly contracts, your reputation gain is perm, but the currency you gain you will spend at the various faction vendors and are like their own type of money.

Paradise Territory vendor is south of Ara's Consulate. It does NOT have a fast travel.
