So what is the process anyway? A couple of friends were perma banned because one was mistakenly thought to be the other's alt, which got them both perma banned months ago. They have been using e-mail to contest it ever since and that was over 5 months ago without any response.

Reason for that is the way reporting system works for trion.
Player/users will submit report via trion's report system (Submit a report)
With your case, it will probably fall under Report a player - code of conduct
and there are a lot of categories, whether racism, or it is using third party software for cheating, or behavior based such as harassment, abuse, etc.
As long as there are sufficient evidences such as screen shot, or video record, then there is really no contesting. If insufficient evidence is available, GM will probably investigate
Your statement about couple friends were perma ban because one was mistaken is false. Reason for that is because all characters have link to the account name. If you remember when you first created a character, you are given an option for an account name -> then also a character name, so it is impossible for say two were banned because of a mistaken identity. Not to mention each account will have their own email.
Even if one player is named lol, while other is name Iol or loI, or any variate, because the underline account name does not change. Secondly, when you register your account w/ trion, there is an account verification email. It tracks your login location via what I assume is Internet protocol address or ip address.
If trion ban the player via ip, any account linked under that particular IP will be ban. If you login into 20 accounts under that ip, they all will be bans. If two players are sharing the same ip, both account/character will be ban regardless who abused the system.

That sucks :/ From the most update from Trion/Gamingo, there seems to be a backlog of customer / player reports that has yet to gone through, which I am sure they will eventually. I mean it took them almost half a year to fix that darn bit shop bugs, and with the new introduction of new sync, more bug pop out. Hopefully they will get around to assist your friend.
