You didnt keep it. It automatically got transferred to MP. If you battery is maxed out it got converted to dust.

There's 2 possible outcomes to what happened with the barbaric cut ruby. What dictates what happens when you get it is determined by the current status of your battery level.

1) If you are currently leveling up one of the 4 battery cores (each one maxes out and caps at 25) the MP xp value of that cut is 250, so 250 will be applied to your MP xp bar up top of the main synergy screen. For example if your battery level is currently 17... you'll get 250 xp on your MP level up bar.

2) If you currently are capped... meaning you are currently at 25, 50, 75 or 100 battery level... and have not yet purchased the 'synergy matrix expander for that level'... then the 250 value of your cut ruby is converted into 250 dust. You then save up the dust needed to purchase your next 'expander', which unlocks the capacity to gain another 25 battery levels, allowing you to progress past the first cores cap of 25 on up to 50; then at 50 you start earning more dust from dupes until the next expander purchase, and so forth.

In either case you aren't losing the value of the duplicate crystal.

You will shortly get to a point where just about any crystal is converted as you will fill out your matrix and get a lot more duplicates. This is normal.

They are only kept if you have not yet gotten a Synergy crystal for that Synergy's color or it is better than what you already had. You'll have to get duplicates of equal or lower rarity to get more MP/Dust...as well as do your Daily and Weekly Synthetic Genesis Technologies contracts.
