Either the word "settlement" is out of place or the game lacks that settlement. You can't speak of a settlement in the Bay Area. That is my issue. I could dig that there is an idea about miner and farming community tossed over a big area, such places exists today, but all these places today have a central settlement a trade hub. Here farmers go to get their seeds, maybe tank up (we have a gas station in the game, far from other settlements). This is the part that doesn't make much sense, especially if the area is so dangerous. Mind you I don't take into account the frequent encounters in the game, this is to fill the game world with content to do.
What it says is: mines and farms need to defend themselves and the roads are unsafe.
Thus the current system in the Bay Area makes little sense, especially because the roads are unsafe. Something more Defiance like would make sense, doesn't have to be as big, but a total lack of a central hub is too awkward. There is also a big lack of living homes, most building perform a function. Take the harbors for instant one of the biggest has some harbor office and some boats. It would make sense to see some boats with housing or housing along the coast. Where do the power plant plant engineers or Diablo refinery engineers and other employees live?
In regards to Defiance (show & town). It is weird that both actions so far come down to wiping out the towns inhabitants. This seems a drastic measure for getting access to a certain item/ relic/ technology.

What makes Defiance special?
1. Gulanite
2. Mag-lev line (Gulanite and location)
3. The relic
4. Place of civilization 1st beyond or at the Storm Divide.
So Defiance, the people, stands in the way of obtaining the item or more likely using that item the way the "evil schemers" want to use it. Currently the no witness or no hindrance motive plays a role. I think there are 3 main paths in the world:
1. Terraform back to what Earth was: humans win (native Americans, avatar blue giants win scenario imo)
2. Keep the status quo: humans and votan become one (in time) new world (all have to adept and adjust, humans are effectively forced to do so (original habitants, the votan have to adjust ever since they planned the trip, mind you they never all lived on 1 single planet).
3. Terraform onwards: votans win (Spanish invasion of South America, The "colonization" of North America).
Than there is the hidden agenda, here extremist groups, religions and individuals fit such as the game villain Nim.
4. The crazy scenario: kill them all, make new life forms and new world all together, volge only world etc. etc.
In theory if Defiance is a hindrance towards the Mag-lev and too costly in the Gulanite, new motives or a new player comes into the picture: E-rep. So far wiping out Defiance would be against the E-rep agenda as far as we know.
