The iPad version contains a lot interactivity that is native to the iBookstore's iPad-only format. The Kindle version is actually most of the same content, with more of a linear structure and less branched layout, but still very nice for a more basic ebook.
The biggest difference, really, is that the iPad version contains about 500 MB of video, most of which everyone has seen on TV and the web already, so it's nothing new. (The Kindle version is only about 30 MB.)
Either platform, it's not a whole lot of in-depth reading, but something cool to flip through.
I believe the Kindle version contains all the same Arkfall codes. The iPad edition had the Arkfall codes embedded in interactive widgets. On the Kindle, I found one out in the open, and another was semi-hidden in the shoulder strap of the Spirit Rider leader on the page titled "Alien Cultures." These codes were both confirmed in the iPad edition and have been tracked by the community, so I stopped looking.
