I've tried it so many times with Cloak, and it's not going to work. It takes too long for the cloak to set in, so I'm killed before I have the time to turn invisible. And even if I somehow did manage to get invisible, it doesn't matter, as I still won't be protected from grenades.
I tried to do it again just now, using the Northstar Flare pistol and respecced to Decoy, with less damage for crouching and standing still, plus faster reload when standing still and shorter Decoy cooldown. As I suspected, it's not working. I was doing somewhat good for a while, then got shot by an enemy who had snuck up behind me.
But I'm not even getting to the smelters. I'm stuck at part one...
@FlamingNinja and deadextrem: If you don't have any constructive advice, please leave all your noob-hating at the door. See the comment I made with it didn't go so well the last time I tried asking for an easier time? You're a perfect example of what I meant. I've tried this fight more than 30 times with two different characters, and the last one was made specificially for this fight. Bragging about how easy it was for you is just rude and arrogant.
I play a lot with my FIL who's in his early 70's and he has a terrible time with bosses and, no surprise, he had a bad time with Jackleg Joe and he's still stuck on Nim.
Neither were hard for me, but that's not helping you much and it didn't help him much. Best thing I can tell you is trying to find a place to hide against all the enemies is hopeless. You need to keep moving, as soon as you stop you're surrounded. Run sideways, roll when necessary and as soon as they're all on one side of you or behind you, stop, turn, throw a grenade and shoot. Decoy, Cloak, and headshots are your friends. As soon as one is down, get on the move again, let your shield, Ego power and grenade recharge, then repeat. I forget how many waves of enemies come out before the smelters, but it seems like it goes on forever.
Keep repeating this until the smelters come out, then melee them, shoot their tanks and they'll blow up Joe and he comes down. When he's down he's like a tough Blacklung, dodge his fire and chip away at him.
And if all that fails and you have a friend near you who's beaten him easily, ask him to come over and watch you play, or do it himself and you watch.
Much like Nim, once you learn the patterns and learn to shoot on the move, they're really not that hard.
Unless of course the game is bugged for you, then it's impossible. But so far I haven't heard that happening on the Jackleg Joe fight.

Shooting on the move isn't really a problem, and especially not with my lovely shotgun. I just hold the button down, and it autofires until all ten shells are spent. I have grenades easily within reach on the E-key, and roll with the G-key. The controls aren't a problem. And as I said, I haven't had a problem until now. Even getting to Joe isn't a problem. It's just the last room that's a major pain. All it takes are two shots, then I'm dead. I've made it to the smelters in part 2 twice, but once I'm dead, I have to start all the way from scratch again. If we could at least start from the cutscene again, it would be so much, much better. That way I could make some progress when I made it to part two, so I knew I wouldn't have to go through all of part one over and over and over again. I know it would be too easy for you guys, but what's worse? That it's too easy for some, or that some of us can't finish the quest at all because it's too difficult?
Grenades? The enemies don't even look at me when they show up, but spread out all over the room right away. How can I hit them with grenades when they are scattered over the entire room? And as for cloak, it's pointless. I'm very lucky if I can use it once, but once it fades, I'm dead long before I can use it again. Headshots? Yeah, there's plenty of headshotting going on... on me, that is. Pyro grenades? Again, unless you have a pyro grenade that covers the entire room, it's no use.
So I guess that was it. I loved the game enough to get three copies of it, and I don't regret it at all. I kinda blew my budget for a while on this game, but no worries, it's just money. I really did love it, and part of me still does. But I guess I reached the end of the line. So go ahead, call me a noob if you want to. Tell me how lousy I am at shooters. Tell me I should go back to Pokemon, or whatever. I don't care. I can't beat Joe, and that's pretty much it. I give up. The game is uninstalled, and I doubt I'll install it again. Oh, well. Every good thing comes to an end, I guess. It still sucks, though. :/
Just keep trying. If you get passed the first phase it gets alot easier imo.
In the first face I was hiding behind the crates in the middle. And shooting the 99ers from the sides. You are more or less safe from Joe's grenades there.
In the second phase I hide behind the tank and shoot the smelters. The other 99ers I cleaned up every now and then. They will mainly focus on the NPC anyway.
I died twice without a chance then I watched a video guide and used above tactic.

what i think the best is and what i was doing
Phase 1 hide behind the first big one on the left or the right
Phase 2 Hide Behind the big ones that are under the boss then when the smelters come out you have clear shot on the back and boom you got it fast
then when the boss get down just round around hide and shot

OP your are doing it all wrong. This boss is in fact not that hard - when the boss shield is up, you don't bother with the boss at all, you should only concentrate on the 99ers until smelters comes out.
And when they do you use either cloak or any trick to get the tanks, this takes the boss shield down.
When the boss shield is down dps the boss using a high damage high accuracy long range weapon.
See the problem is, ideally you SHOULD use a high damage high accuracy long range weapon, because with that you can good for headshots. Headshots takes down the 99ers very fast.
High Cal Assault Carbine (the single shot one) is the best weap for any mobs with shield. It has both high damage and high accuracy when fire fast.
I don't know why not more ppl use them. They are actually better then SAW.
