I think we loose our free-time to find great theories or explainations...It remind me "the endoctriment theory" in Mass Effect.(This theory was really great,but Bioware is dumb enough that they didn't steal the idea and save a bad written story).So we got a plague,people get sick,turn into somekind of zombies (because everybody put zombies in their games) and now Eren create a cure (no explaination and it seems not that hard to create). I think people are just trying to speculate about how the story will unfold based on clues that we have been given. Any time writers give you some clues before revealing the larger picture, speculation can be expected. That sense of suspense is the difference between enjoying a story and just reading about it later.

I think it's inaccurate to compare it to Indoctrination Theory, because that was an attempt to impose a different interpretation on a story that had already been told.

Look kind of suspicious that it only infects Humans, plus we know that the EMC was experimenting on a Bio-weapon to use on the Votan.

Still in a plot twist it could be a natural illness, mistake by the E-Rep as a Biological attack, leading to Pale War 2.

Also would not the Votan's assume the same if their population started getting ill and dying and the humans were all fine?

Come on common cold / Earth illnesses knock a few of the Votan down for us! Like them Martians! (War of the Worlds)

Eren has already been working on a cure for a while now. There have been patients with the symptoms for viral hemorrhagic fever for weeks in the game. And the seiges are where they're being synthesized. That's why we protect those vaccine synthesizers. The episode mission was just us sending the vaccines made during the past seiges.

Wouldn't put it above Dark Matter to capture the bio-weapon created by the EMC, reverse engineer it and use it to an extreme level like we captured their EGO implants, reverse engineered it and used it against them to an extreme extent. (Hint: the many, many, MANY Dark Matter personnel killed by ark hunters since Beta)
