Why do we allow Irathients to spread the disease then, if you prefer logic wouldn't it make sense just to stop the disease before stage 1?

The odds of a mega corporation dealing in weaponry instigating a war by creating a biological weapon based on an alien disease is not outside the realm of possibility. In fact it might have already happened ...

3 Problems with this
1. The source of the disease is no longer in town
2. Reasonable people don't start a genocide over a plague just cause some people don't get as sick as others.
3. Iraths don't cause the disease, they have the disease.

Well, it is also possible that someone wants to blame this disease on the Irathients, even though they may not be responsible. Perhaps a group of humans wanted to create some sort of "human super soldier" and things went horribly wrong. So, they decided to find a convenient scapegoat. That scapegoat happened to be the Irathients. Or maybe you have certain Votans and Humans colluding to re-start the War. Maybe the Votan created some sort of last resort Bioweapon, before the Peace Treaty was signed, but never had a chance to use it and someone has found it. Wouldn't surprise me if the Indogene were somehow involved, in the initial creation. Of course, it is also possible that the Irathients do actually carry some sort of disease that does afflict humans. Regardless, I would not consider putting someone out of their misery (stage 4) as genocide. It is, more or less, an unfortunate but necessary act of mercy at that point.

My fellow Irathient brothers and sisters, may hate humans. But we wouldn't go so far as to create a plague, because we'd be know different than you and your wars. As some of us may hate it, we are biologically close to each other. The plague is our form of the human common cold. It just hits humans like Razor Rain... I will say... Now if you are noticing some of the new missions you can see that trucks are driving stage 4 human infected to Internment camps, The majority of which fail and then Eren asks you murder sick people
